If my memory serves me right, I believe that people were upset when college bands began playing the song because as @TRUTH D. Antagonist mentioned, it is a staple of a lot of HBCU's. Additionally, it used to be quite popular at LSU games and the students there came up with their own inappropriate lyrics, which caused the President of the university at the time to tell the band they couldn't play it anymore. 

students/fans will make up lyrics to anything. shame to allow that to kill a song that is so amazing for a marching band.

i remember a controversy on this board about Bulls fans changing the last words of the national anthem to "home of the Bulls" instead of "brave"

Florida A&M (FAMU) & Bethune Cookman College are two of the more prominent HBCU's in Florida...

Howard, Morehouse, Spelman, Alabama State, Alcorn State, Grambling State, North Carolina A&T, Fisk. I believe there are over 100 HBCU's across the country, mostly in the South.

pretty sure we've played several of these schools at some point.
